Come to a city? or Come in a city? I think the former one.

I agree that arrive is probably the best option.
Another question:

In which city have you arrived? (the person is still there)

or

In which city did you arrive? (when you came to this country; the person may have moved on)

We need to know what comes before and after. But it sounds to me more like the ‘asker’ says “where are you now”. So ‘in which city have you arrived?’. However, like I said, we need more context.
